The film opens with the voice of Teddy Gatz (Jesse Plemons) addressing his mentally handicapped cousin Don (Aidan Delbis) about his conspiracy theories in the middle of keeping to their bees. Teddy discusses his research and how he claims to have made some kind of breakthrough discovery about the source of problems in society and the government, and he thinks it’s up to him and Don to stop what is happening. They go to a store and gather supplies to enact their plans. Don has doubts about the plan, but Teddy encourages him to follow through with it as though it were an important mission.
Michelle Fuller (Emma Stone) is a high-profile CEO of the pharmaceutical company Auxolith. After a day of work, Michelle drives home. Teddy and Don, wearing paper Jennifer Aniston masks, pop out of the bushes and try to abduct her. She manages to put up a good fight and run from her assailants, but Teddy eventually catches up to her and sticks a needle in her leg, causing her to pass out.
Teddy and Don bring Michelle back to their home, where they shave her head and cover her body with a histamine cream. When she awakes up, Teddy explains that he and Don believe that Michelle is an alien of the Andromedan race, and that she has been sent to exterminate humanity. They shaved her to prevent her from contacting other aliens and the cream is to suppress any powers she may possess. Michelle knows that her status will mean that her absence will be noted, and that police will start looking for her and how Teddy’s plan is not well thought out. She also tries to go along with the accusation and “confess” to her being an alien, but Teddy says she has three days until the lunar eclipse so that she can bring him and Don to her mothership. While Teddy is excited about their plan falling into motion, Don feels a bit guilty after seeing Michelle trying through their basement camera.
A flashback shows Teddy’s mother Sandy (Alicia Silverstone) was a patient of Auxolith. She influenced many of his conspiracy theories, and is now comatose at the hospital after undergoing medical trials with the company.
Three days before the lunar eclipse, Teddy is riding his bike to work, when he is stopped by the local sheriff named Casey (Stavros Halkias), who used to babysit Teddy when they were younger. He tries to converse with Teddy like they are catching up, but Teddy just wants to get away from him. Teddy turns out to work for Auxolith in the warehouse. He sees a news report on TV about how Michelle has been reported missing.
Teddy returns home to try and continue his interrogation of Michelle. She denies again that she is an alien but tries to negotiate with him for her release. The confrontation gets heated to the point that Teddy smacks Michelle after she suggests he is mentally ill.
Two days before the eclipse, Michelle makes another attempt at telling Teddy she is an alien so that he will free her. Instead, he hooks her up to a device where he starts to force her to undergo electroshock torture, something that even makes Don uncomfortable. Even though Michelle is clearly in pain, Teddy sees her high tolerance as her having a higher-ranking status among the Andromedans than he previously believed. Another brief flashback shows how Michelle covered up the incidents that left Sandy and other patients in a coma, and how she covered Sandy’s treatments to make up for it.
One day before the eclipse, Teddy lets Michelle go upstairs to join him and Don for dinner. They talk about Teddy’s theories regarding a connection between the Andromedans and how bees are dying. Michelle’s arguments against Teddy’s logic, as well as her bringing up Sandy’s case, causes him to charge across the table and attack Michelle, but she stabs him with a fork.
The confrontation is interrupted by Casey arriving at the front door, as he is investigating Michelle’s disappearance. Don takes Michelle back down to the basement and keeps her at gunpoint with a rifle. Teddy hangs out with Casey upstairs, where Casey brings up how he molested Teddy years earlier, and he is trying to atone for it (not very well). Teddy takes Casey outside to show him his apiary, while Michelle tries to convince Don that she will help him if he calls the police on Teddy, especially since she knows he has not been fully onboard with Teddy’s scheme. Don seems to agree at first, but then asks Michelle to tell Teddy he’s sorry and that he loves him. Don then puts the barrel under his chin and blows his brains out, covering Michelle in blood. Teddy and Casey overhear the gunshot, so Teddy flings the bees in Casey’s face and then bludgeons him to death with a shovel.
Teddy runs downstairs and is despaired to find Don dead. Michelle tells Teddy that she has an Andromedan cure for Sandy’s condition in a bottle of antifreeze. Teddy rushes to the hospital and injects her IV with the antifreeze, which just kills her. He flees the hospital before he is found. Meanwhile, Michelle frees herself with Don’s keys and goes into a room where she discovers corpses and remains of other people that Teddy had suspected of being Andromedans.
When Teddy returns home, Michelle confronts him and seemingly admits for real that she is indeed an alien. According to her, she is an Andromedan empress who first arrived on Earth during the age of dinosaurs. After accidentally killing them, they remade a new population that resembled their species, but they have since become disillusioned with the way humanity has treated the planet and each other. The tests on Sandy and other Auxolith patients were meant to advance the next evolutionary stage for humans. Michelle tells Teddy to bring her to Auxolith so that she can make contact with the Andromedans and bring him with her.
Michelle and Teddy make it to Auxolith and go to her office, where he has strapped a homemade bomb to himself. Michelle has Teddy get inside the closet in her office before “activating” a device that will make contact with the mothership. Teddy’s vest explodes inside the closet, and his severed head flies out and knocks Michelle unconscious.
Michelle wakes up in an ambulance, where she runs out and goes back to the office. She enters her closet and teleports herself onto the Andromedan mothership, reuniting with other members of her species. They deem Earth and the humans as a failed experiment, with no chance for success moving forward. Michelle approaches a model of Earth encased in a bubble, which she then pops. This causes all of humanity to instantly die. Michelle looks upon the Earth with sadness.
All around the world, people have dropped dead. Back at Teddy’s home, bees can be seen slowly returning to their habitat.
Conspiracy theorist Teddy Gatz and his cousin Don kidnap Michelle Fuller, a high-profile CEO for the pharmaceutical company Auxolith that put Teddy's mother Sandy in a coma after she underwent clinical trials with the company. Teddy believes Michelle is an alien of the Andromedan race who was sent to exterminate humans. Michelle makes some attempts to negotiate with Teddy, but he is too stubborn and paranoid to listen. Don also starts to show apprehension towards the plan after Teddy forces Michelle to undergo electroshock torture.
The local sheriff, Casey (who babysat and molested Teddy when he was a kid), comes to Teddy's house to investigate Michelle's disappearance. Michelle tries to convince Don to help her out, but Don commits suicide out of guilt by shooting himself. Teddy and Casey overhear the gunshot, and Teddy kills Casey. When he finds Don, Michelle tries to save her skin by telling Teddy that there is a cure for his mother in antifreeze. Teddy goes to the hospital and injects Sandy's IV bag with antifreeze, killing her. Michelle discovers Teddy's room where he has killed other people he suspected of being Andromedans.
Michelle finally admits to actually being an alien and forces Teddy to take her to Auxolith so she can make contact with the mothership. When she attempts to teleport Teddy, he gets blown up in the closet in her office because he was wearing a homemade bomb vest that went off. After Michelle is taken away in an ambulance, she escapes and runs back to her office and teleports to her ship. The Andromedans declare their human experiment to be a failure, so Michelle effectively terminates all human life on Earth. The animal population remains, and bees slowly start returning to Earth after Teddy accused the Andromedans of being responsible for them dying out.
